With 4.0, build 1007 Pro, are there any know issues with getting "normal" results (I had 210 files scanned first time) and then getting very low results the next time it's run. (An this is with Reload all files checked).
What else would cause low or no results after it ran sucessfully the first time?

I believe I know what was happening. This is on an private extranet; I had the authentication option set to the ftp password, rather than the username and login to the extranet (which also contains a VBulletin forum). Can you define exactly what you mean by normal and low in this context.
Are you refering to the indexing process or the search process?
If you think the indexer is skipping pages that it shouldn't be skipping, then have a look at the possible explainations here,
